If you want to remove individual phone calls from your call history, then you can. Open the FaceTime app and look to the individual calls list on the left hand side.
Swipe across a call entry from right to left to reveal a Delete button. Tap this and the call will be removed.
To delete multiple calls, tap the Edit button, select all of the calls you want to clear, then tap the Delete button.
